Nikhil Poojary followed the new owners to Hyderabad FC. After FC Pune City was dissolved, Poojary joined Hyderabad FC. This is when the best and longest stint in his career came. The Indian defender played for The Nizams from 2019 to 2024. During this time, he made 79 league appearances for the club, establishing himself as one of the first-team players and reserving a spot for himself in the starting 11. He even won the ISL title with the club in the 2021-22 season. In 2024, Nikhil Poojary left Hyderabad FC and joined Bengaluru FC.
